Those may be an early or new design for the tower racks, they line up with the roof rack if you get it, if not yes they are taller than the cab so things you strap down aren't resting on the roof of the cab.

I can answer the last question, no. There is a spot in the dash for the key fob to be placed if you want to but it's not necessary to place it in the holder and it will be a push start.
