I'm pretty sure many body panels and trim parts are easily removed with a torx wrench. You could use tamper proof torx screws. Of course, any good thief has a set of tamper proof bits from harbor Freight.
“Pretty sure” based on what evidence? Just your own WAG?

I'm pretty sure I can take most of the box apart without unlocking the doors and just guessing the right tools will easily do that.

What will be the demand for Slate parts? Very little for a long time. Don’t worry about things with such a low likelyhood of happening. It’s not wort it.

A lot comes down to the buyers. There are TONS of "tells" in specific markets when goods are stolen (items missing from things for sale that are required for basic function - proprietary charger cords, proprietary battery packs, etc etc) - everything from drones to electric guitars. I see it on eBay all the time

People that buy buy stolen parts are willing to buy stolen parts. That, IMO, the real problem. I'm not saying you _always_ know, but asking the right questions and you can get a pretty good idea.

IIRC, Slate has said the exterior fasteners are pretty much positioned where they are to aid in wrap panel placements.

I know nearly nothing of these covers - but doesn't something this expensive include some sort of basic "security" (lock into tie-down holes or something)?

I don't think there will be much of a market for stolen parts so there will be very little motivation to steal them.

For my Ford Ranger, the taillights can be removed with 3 external facing screws and the tailgate can be remove without tools. I never worried about those getting stolen.
Same here.
Since I live in a rural part of the state, I had the dealer removed all of the locking lug nuts from my Land Rover. Not a big market for Land Rover wheels in a county that only had 2 registered Land Rovers (Both mine).

When I got my cover for initial tonneau cover, I was asking a Crutchman's Rep about a durable Trifold. He told me that if a thief really wants in the back your not going to stop them. The thief's have the know how and tools to circumvent most security Tonneaus. This convinced me to go with an easy low profile fabric roll-up tonneau. Low weight and very convenient to get out of the way for high volume loads.

The biggest concerns should be pranksters.

Good point. Cordless tools, batteries and expensive hand tools in the frunk. Paint brushes, broken down step ladder, drywall knives, etc. in the back.

It's a minor concern, but I was wondering how easy it would be to pinch the automated LED units. Four screws, disconnect the wiring and poof. On the outside chance of that happening, would the Slate be too smart and determine it isn't safe to drive and brick it until the light is replaced?

Maybe this, or probably 270 for smaller fasteners:
