I think it’s a good idea for Slate to make a cap for the bed that isn’t open to the interior to separate tools and materials from occupants like a work truck top with side access.

I think it's almost a sure thing that the SUV kit will be available with an additional rear window and no seats or roll bar for this exact purpose. Since the rear window would otherwise be reused at the back of the vehicle in SUV mode, you'd need a second one to retain the closed cabin and closed cap.

I think the Cargo Kit may include a floor-to-ceiling bulkhead partition that separates the bed area from the passenger area.

I saw it mentioned by someone from Slate. The reason I remember is because I want to haul dogs, but only have a partition that goes halfway up, to the height of the bed.

If Slate takes off there will surely be lots of options for things like that. That kind of thing is almost always made by a 3rd party, and those companies most likely already have partnered with Slate to get dimensions and start working up prototypes.
We probably won't hear about them until Slate announces pricing including accessory pricing, and probably a completely updated maker section of the site, around Summer.
I'd expect toolboxes across the bed like you see in many trucks, as well as the real work truck type that fill most or all of the bed like you describe.

In my dream world, there will be a cage so the dogs (goats, sheep, pigs, chickens, etc) can have heat and AC. That cage will have a door / pass-through for when the animals are not in the back so we can reach our snacks.
